Shame about the transmission. If you are going to take it out anyway, I'd find a local transmission specialist who knows about Toyotas, it's possible he'll have some useful answers.

No worries, sorry to not be of more help, but it sounds like you need an expert to look at it. Gearbox places are quite good, there's some real talent there
The boxes are strong, but need care with fluid (as any box), and are shared among other toyota models.

The Aisin A340E (30-40LE) transmission which you should have is very, very widely used in the USA fron the late 80’s to the mid 2000’s and not just in Toyotas. I think Supra, Lexus LS, Sequoia, Tundra, Tacoma, and some Isuzu. There are differences in valve bodies so doing a direct swap can be problematic but parts and expertise is not a problem. I had the complete guts of a trans from a low mileage Isuzu Bighorn swapped into my trans casing as it was by far the cheapest solution to a failed reverse gear (brake band on I forget which ring gear).
